It kind of defeats the purpose of adjustablity a little if you feel the need to compress the springs. But I will agree it makes it easier.
You can certainly adjust them just with a spanner. Coilover type shock/spring assemblies are very common in many other automotive crowds and it does not cause any problems.
My drivers side shock started leaking oil (Hervey's easy rider) so I replaced it with a NOS shock and it fixed the drop (drivers side was lower than passenger side.
Did you drive the car since replacing the shock?

if you drive it you will find it settles a bit.
The springs determine the height, the shocks just dampen.
