The coolant inlets underneath the Y-Pipe on the block seem to have rusty corrosion just inside. Is there a way to safely clean this without damaging the pathway and/or pushing the rust into the block - or is this normal and I should just live with it?

Unless you disassemble the block and rod and boil it, you cannot clean it up properly. Just leave it alone. If it is loose and crumbly you can try to remove what you can. When you are done flush the engine to get rid of whatever you loosened.
