With the new motor in, the window wants to fold back in torwards the driver when sitting in the car, as it goes up. This causes it to go out of the front rubber track and leave a gap in the rear track, where the window will not close fully. There must be some kind of shim, or alignment I need to keep the window from flopping around when it goes up. Any help appreciated.

How much is the window flopping around? Is everything reinstalled that was removed to do the job? Its sounds like it may have popped out of the tracks. Do you have the upper door panel off so you can watch it go up and down? The long black metal piece must be in place with the fuzzy strip too or the window with fall inward when going up.

Once you pull the door panel you should have no problem finding the culprit. Sounds like a loose guide. There is a 10mm nut at the bottom of the guide that backs off every so often unless you loctite it.

I had a hard time getting the two upper holes on the window motor stem to line up with the threaded studs on the window track to get the nuts on. The window must have come out of track.

Did you leave the lower motor support braces loose while you were connecting the upper carriage attach point?
