In the fuse area behind the passenger seat with the other relays?

Behind the drivers seat. It's a black box right on top with two connectors plugged into it.

Would it cause the idle to be slightly rough once the engine is warmed up? I have no vacuum leaks, so now I am trying to narrow down ideas.

Can you explain "slightly rough"? Not often the idle ECU is the problem. Most of time cleaning the idle motor will help.

Once the car is warmed up, around 160 degrees or so, and I stop at a stop sign or stop light, in neutral, the engine settles around 1000RPM and every 3-4 seconds I feel a slight vibration in the motor, kinda like a cylinder missing, but I have tested all of the wires when it acts this way and they are all firing.

The symptom would be the same as if I had the car at idle and turn the headlights on and off every few seconds (you know how the rpm takes a slight drop when electrical power is used).

Not likely. Failure = no idle control at all, i.e. random idle speed that does not change, or it sticks at 2200 RPM

Where is the idle motor and how do I clean it?

Your idle should be 775 RPM. Sounds like you don't have the idle screws set correctly. But from your explanation is sounds like you have another issue not related to the idle system.
