Ever since Ive had my D the door lights were always a problem. First I found the wires disconnected in the driver foot well, then found once they were connected the lights would not go out when closing the door. Turned out to be a bad switch and also needed the rubber nubby. Once the door lights were figured out I noticed that I have no dome lights when opening the door (I can flip the lens back to turn on the light) top or shelf and my door ajar light in the dash does not light. I can only assume its controlled by the lower switch but I cannot get it to work no matter how I try it. How should the dome lights work, light with door open, stay on after a short period after closing the doors? Would'nt the door ajar light not working and dome lights not working be connected? How should the wires be connected onto both of those switches? .. Sounds simple I know.

Yes, the door lights and the dome lights are connected. Get out your VOM and put it in continuity (Ohms) mode.
Check the door diodes and the switches.
Diodes each should have continuity in one direction and not in the other.
Switches should each be open with door closed, connect when open.
And make sure your dome lights are connected correctly. There are 3 wires and many POs don't know what to do with them.....
Reference wiring diagram, including wire colors, is here: http://dmctalk.org/showthread.php?40-All-Wiring-Schematics
Look at bottom of first post, where the corrected diagram is for Door and Interior Lights.
The door diodes are in a taped bundle atop the left side of the center tunnel ahead of the HVAC panel. Replacement diodes are available.

The Door Ajar light only can come on when the key is on. You may just have a bad bulb in that location.
